Do you mean that one of your clients is paying you a net amount after the deduction of tax?
Your business should be registered as both a Contractor and a Sub-Contractor -if they are paying you net I assume that this is the case as you will have had to give them details to enable the tax to be paid over to the Revenue.
Make sure that the payslips are in order giving the correct details that you yourself would give to your subbies.

I use Moneysoft payroll Manager (which is what I think you are referring to), as the bureau payroll package in my practice. I also recommend it to any clients who are looking to do their own payroll.
Don't be put off the by low price and old fashioned interface. Its something we use ourselves as its very quick to use and very reasonably priced and yet is full featured.
You really cant ask more than that in a bit of software.

If you are not experienced in running payrolls then the software will not hold your hand through the process in the same way that Sage will, but if you know what you are doing it is very fast and flexible. As a bonus it also deals with CIS and P11Ds for the one very low price.
