It depends a lot on what your site is about. Different colours will have different impacts to your site.

think about the kind of atmosphere you would get in a bar with different coloured walls.
the red room might be very animated, intense, maybe slightly confrontational at times, and it would scare some people away.
the blue room would be a lot quieter, intimate and relaxed, probably fewer groups and more one-one-one conversations.
the green room would be animated but with less intensity than the red. probably more laughter as people get more imaginative.
...that's how i try to envisage the effects of colour when i'm designing (web or print, makes no difference really).
one thing i will say though is that if you're using photography and that has an overall colour scheme, than you decision is made for you already. if you haven't generated any imagery yet, decide on the colour scheme first and work some of that into the shots. makes a huge difference to the overall impression and cohesion of the final outcome.
I sometimes use ColorMatch Redux. You can select a main color and it gives you a suggested and complete scheme. You mess around with it as much as you need!
