There are currently four versions of your homepage. These are considered as different pages. These are:

http://www.yourdomain.co.uk/index.php
http://www.yourdomain.co.uk
http://yourdomain.co.uk
http://yourdomain.co.uk/index.php

If some people link to http://www.yourdomain.co.uk/index.php and others link to http://www.yourdomain.co.uk and others to http://yourdomain.co.uk/index.php Google doesn't know which is the top or canonical version and each link will benefit the page it links to instead of all of the links adding value to one definitive page.

Hope this helps.

Perfect answer - I totally agree. Dealing with this issue is right at the top of my SEO brief for a new or existing site. I also like the coding to add a force a trailing "/" on the end of all url's as with/without are another set of duplicates again

I wouldn't set it in webmaster tools as this is no help with link dilution as mentioned by RedEvo and nor does it help with other search engines.

It should be fixed on your site using a .htaccess file (or ISAPI rewrite if a windows web server)
